To save space and clarity, it would be a good idea to eliminate all the superfluous frames around the charts and bring the buttons together in one place.
There would be a single toolbar and buttons for all windows.
I don't mind the toolbar at the top/titlebar but it would be nice if this one could be customized too so you don't have to add an extra one if you want customized options.

Toolbar for drawing objects can be hidden in settigns. Also, there are shortcuts.
Titilebar of the window is compact enough and toolbar in it looks organic.
It looks like there are too many nested windows on your screen. Outer window looks redundant. Just my opinion.
